Of course they run Windows Server and IIS. If they didn't, people would be laughing at them (and probably wouldn't use those products either). "Eating your own dog food" is an important part of software development to gain any respect.

Basicslly the employers at Microsoft can use any IIS they want since they have complete access to the internet. Concerning the OS, they do use their own OS, from which they run the programming software from. (for testing hardware they use other devices but that's a different topic)
