Say my site consist of two sections- 1.sports articles and 2.a sports directory. Each section consist of using some of the same sub-categories such as baseball. However, different content is posted. However, for the baseball directory pages I create domain names such as the following:

http://www.domainname.com/baseball-cards...
http://www.domainname.com/baseball-jobs-...
Each page has same top nagivation and footer. Is this okay how I setup these URL's?
Is this a problem with SEO?
The only possible peoblem would be a duplication of content, which you say isn't happening, so you should be fine. The same top nav and footer isn't a problem at all, it's a best practice for web design. Just be sure to include a site map of your website, linked to from your homepage. Google has a program that allows to you to submit your sitemap directly to them. I would also make sure that you have a very obvious graphical link between the two main sections of your site, to help visitors move around.

The urls are fine but the content on these pages are the same. You need to fix that.
